If you look at the “Directory” column in your Engine DJ Collection (right click on the header row to add the column if it is not there), you can see the disc location for those music tracks listed. That might give you an idea as to whether there are some files in random locations.

To save time, I would suggest that you nuke and rebuild the library.
When things get iffy that’s my go to method of fixing!

True that, but if you are deep in with cues and loops you will lose those. Still, if the library is botched, it may be best to start over.
