Is there a way to get missing files recovered? I plugged my USB into Engine Prime and everything is missing

Yeah just drag them on to the usb just as you did the first time
Hi, you can plug your USB into other devices to check whether your data is missing, if so, you can download a 3rd party tool, like the Bitwar Data Recovery. I have used it to recover my losing files. Hope it can also help you. Good luck.
